So the only Pokemon I haven't seen come out of a ball now is Manaphy, so I'm wondering, does it only appear on 1-vs-1 matches or is it just so rare that I haven't seen it yet.

All of the legendaries are suprisingly rare, I've seen Jirachi and Celebi many more times than I've seen Manaphy. Good luck on getting him, he rarely does Heart Swap when he does appear.
